The differences in skin color, especially, are to a large extent the result of dramatic instances of skin lightening selection as a result of lifestyle changes within the last 10,000 years. Lactase persistence, another result of a recent lifestyle change, is itself the result of the embracing of pastoralism, and it manifests at very different frequencies even in Europe. Although, lactase persistence developed independently in different parts of the world, including in Africa, which reduces, like many things you mentioned, its inherent usefulness.
African populations themselves show staggered levels of genetic affinity to Eurasian populations, with, for example, Nilotic populations (some of the darkest and most unambiguously black populations) being closer to Eurasians than West Africans are. A Ghanaian is closer to a Swede or a Japanese person than they are even to several Southern African hunter-gatherer populations that are phenotypically far more similar to them.
